I've officiated FC reserves and academy many times - its not an issue. You are there to do a job and your performances are recorded and sent to you on DVD - tbh when you are doing games, the two clubs become irrelevant - I've even done Hull KR.
There are too many things to work on in a game from being in the right position for the right play to ensuring decisions and calls are correct within the rules.
